The best pizza place overall IMO, is Sally's on Wooster St. I am a fan of the Red Pie, and although it's quite expensive, my hands down favorite is a the clams casino (garlic, olive oil, clams, parm, bacon, and cherry peppers) that's how I order it anyways, probably my favorite thing to eat period.
Many here will argue otherwise between Modern,and Pepes to. They all make some incredible pizza, and you can't really go wrong with any of them. If you love meat on your pizza go to Modern for the Italian bomb, if service matters more than the food to you then go to Pepes ( although they do make a good clam pie as well), I'm partial to Sally's as its been the place for locals of New Haven and Wooster st forever, my pop grew up on Wooster st and it was always Sally's.

Just there last Saturday and got an Italian Bomb - it's not for everyone, since there is so many toppings on the pizza but the flavor is incomparable and there other pizzas are all good too.
Bar is also good too, not a fan really of mashed potato pizza, but people seem to like it. they're plain or single topping pizzas are good. same recipe as Pepe's a former Pepe's cook started their pizza business.
and at busy times the line is not quite as long as the others because its located a distance from Wooster St and away from the other popular pizza places. Sally's make excellent Pizza (or used to). I haven't been there in decades after I walked out because of incredibly rude service. Pepes is of course also excellent. They might burn the crust (an unofficial trademark and matter of pride) a little more than the others, so it depends on whether or not you like that. Never been to Bar.

I was in Shrewsbury MA yesterday and stopped at Dean Park Pizza for lunch. I ordered a small house special and believe it was the best pizza ever. Absolutely delicious.
And then there's everyone else who wishes they were Pepe's. Not ranked top 5 in the world for nothing. Go there you will be happy. Others are good so if you are there for a few days try them also.
Pepes isn't as good as Modern or Sally's. Pepes has franchised out, and lost a lot of quality in doing so. It may still be family owned, but not family owned and operated like Sally's and Modern. Sure the family at Sally's is a little difunctional, but last time I was there the food was perfectly fine, I didn't notice any difference from it in the past. Either way, you really can't go wrong at any of the big 3 apizza joints.
For as long as I can remember, at least 30 years, Modern has been the easiest place to get in and out of and the pizza is incredible. We stop there often on our way up to the Cape or Maine and it's usually no hassle with a 10 or 15 minute wait to get seated.
However, I agree with Carl in Ct that pizza in New Haven begins and ends with Pepes. It's the best in the world. It's worth the wait but Modern is a good pie too and for the convenience a solid second.

Pepe's - white clam (and w/ bacon). Onion & Sausage is another favorite of mine. Pro tip - if the line for Pepe's is down the street, head next door to The Spot. It's the same pie, same family owners and actually the original Pepe's location.
Modern - as said above, pig out on the always amazing italian bomb pie. A little further out of the way on state street.
Bar - mashed potato and bacon. Crafted beers. Right in downtown.
Sally's - all around solid, but recent ownership/sell-off issues.
So hard to try new places in new haven when you know how good the places are you are familiar with. If I'm in Hamden ill occasionally go to Eli's or Sergio's. I used to like sorrentos but I've heard they suffered recently.

I'm sure any place you pick would be great. Last year I tried Pepe's for the first time. The White Clam Pie was the best pizza I'd ever had, until I tried a slice of their Roast Red Pepper & Sausage 5 minutes later. The place was awesome, and I didn't even go to the original. We tried the one in West Hartford. Unbelievable.
Went to Frank Pepe's. Got the White Clam and also the Margherita. Both fantastic. Clam was loaded with clams, lots of garlic. Margherita sauce and cheese were very fresh.
I will say I like the softer thin crust if some North Jersey places, especially Frank's in J-Town. But it was way better than anything in suburbs of Boston.
