After signings of JPP ($7.5M cap hit in year 1) and Josh Johnson, NFLPA records has Giants at 66 players and $12,167,367 under salary cap.

(Note: This does not include Geno Smith, Herzlich, Robinson, Blake).
Draft

DT, RT and a TE

Let Hankins walk
Sounds like it is going to be Hankins

or an extension in the Giants future.
So, ~$12M
Pete in MD : 3/21/2017 10:58 am : link
Geno - $2M
Blake - ~$1M
Herz - ~$1M
Robinson - ~$4M
Draft pool - $5.5M
JTT - ($3M)

Leaves about $1.5M in space.

Not quite. Only the top 51 count at this point in the year, so anyone signed also bumps someone off. So Josh Johnson ($900k) might've bumped off a min salary guy (~$600k) so the net effect on the cap would only be a reduction of $300k, not $900k.
I read the Giants

can't cut JT Thomas until he passes a physical.

I'm not sure if this is due to cap impact or cash impact, but it explains why he's still on the roster.

And I don't think can't was literal, I think it was more "it's not in their best interest" kind of thing.

That is true. JT has to pass a physical before they can cut him. Another option would be an injury settlement.
