The difference (I think) is that Newton was never a very good passer. He was good at his best. Go back and rewatch some games from his MVP season. He threw a lot of bad passes. He was never a very accurate passer, but he made up for it with bulldog toughness and excellent athleticism when he ran the ball. I don't watch much college ball, but my impression is that Williams is an accurate passer who throws a good ball and with touch when necessary. Newton was a pretty good QB and a great running back. Once he lost most of the RB skills (an age thing) he was just a pretty good QB.
