Carrier landings are done by the Navy & USMC pilots.
My guess she was "fraternizing" with an enlisted. It would have to be pretty bad to be relieved of command after only 2 weeks.
As a veteran myself I think it would be more likely that she proved inept. The military loves pushing anything female for the PR.
I believe this is what happened, she was promoted because of her gender, not her ability to lead the squadron. U.S. Military is a petrie dish for social justice experiments, now, not when I served in the early 80's.
but some things don't change. It takes a long time to relieve someone for incompetence. Even if she made some huge error such as a security violation or a loss of equipment there would be an investigation that would take weeks during which time she might be informally grounded at worst.
To be formally relieved this quickly, especially for a female can mean only one thing: She was screwing somebody she shouldn't have been screwing.

Also possible it was something that happened prior to her taking of command. Eg there was some ongoing investigation or something and when they ran with the story of her taking command someone said "oh shit" and here we are. Again, this is one scenario where the military's limited transparency in such matters just fuels the speculation. Someone will FOIA it down the road and if we still care we'll get more of the story.
the Viper team is a high visibility position and there is a lot of background done prior to assignment. Magnify this by whatever factor, because this is the first Woman on the team and the first Woman to command the team.
I've seen a fair share of reliefs of command during my 22 year career in the Army. A relief in the first 2 weeks after assumption is highly unusual. There is either a serious moral issue, hardship, or health issue involved.
I suspect there is a moral issue that would not only embarrass the Captain, but embarrass the Viper team and the Air Force. This is almost always adultery, which the military continues to take very seriously. The silence is the hope that all of this goes away...
"Sexual situations" certainly account for some relief, but things like failing to properly investigate the misconduct of others (including but not limited to allegations of sexual misconduct) account for a good deal more and misuse of resources is often an issue in senior leader misconduct.
