Probably because two of the reasons the bottom tier teams are bottom tier in the first place are sloppy play and a lack of discipline. I'd be willing to bet that bad teams genuinely do commit more penalties even if they also get flagged a higher percentage of the time than good teams.

You are right they do, but you also see the same play called differently for good team vs bad teams. We have all seen it. That is what I fear with these emphasis gigs. Also, rookies get called when an established vet gets away with it.
First, just like a lot of them, it's not uniformly enforced. Some DBs get away with a lot of contact after the 5 yards then, all of a sudden a little push is flagged.
Second, it's an automatic first down. Too many drives are lengthened because of ticky-tack illegal contact fouls which also brings us back to the first problem.
